Ok. we got the final shaft question settled with Shep's help...I have another..

When I pulled the rear cover off the shift shaft came out also. Which ment the 3 flat teeth were no longer engaged with the shift linkage that resides at the rear bottom of the block.

How should this all be aligned before installing the rear cover?

The teeth should be where? Should the transmission be in a particular gear etc etc.

As it sits now I only seem to be able to shift twice. (select 2 gears)

That would be normal on most bikes if the engine is on the bench or not turning. If you can, hit the starter for a second or find a way to turn the engine by hand (17mm bolt), you should then be able to select another gear. Repeat if necessary.
